I´m wondering how to integrate Sysfolder (or the pages that are in the SysFolder) into my sitemap

Which sitemap do you mean? The XML sitemap or the TYPO3 sitemap content element?

Which TYPO3 version do you use and do you use EXT:seo to build the sitemap or any other extension?
With EXT:seo pages located in sysfolders are included by default, except the no_index flag is set.
Did you check if the pages in the sysfolder have a valid slug?
It´s 11.5.32 and I use Yoast SEO as an extension but I don´t think that we use any extension to build a sitemap but use the internal tool?
Since TYPO3 9.5, the sitemap functionality is shipped with the TYPO3 core in the system extension EXT:seo:

But as far as I know there are also other extensions which ship such a functionality.
So Typo3 builds a sitemap automatically for the “normal” sites but doesn´t include the ones that are in SysFolders (which are a lot).
How can I fix this?

I just tested the SEO core extension’s sitemap that @pkraume mentions in a TYPO3 v11.5.41 installation. It seems to work both when the site is within and outside of a folder in the page tree.
Have you tried using this extension’s sitemap function (you have to install the SEO core extension)?
PS! I see that you are running v11.5.32. This is not the most up-to-date version and there has been security releases since then. It could also be that the sitemap issue you are having is due to a bug that has been fixed in more recent versions. You should absolutely upgrade your site to v11.5.41!
